I really thought he was fessing up to being the convict on board until that last flashback of Kate's... crazy stuff. This guy was like "Lets all play parts!" I loved that moment!

Yah, he totally seemed the type to be the prisoner but then that's what makes you think it'd be too obvious so maybe not. I was totally surprised that it was Kate!
Sawyer can be a complete douche at time but his backstory, like practically all the others, really makes you feel for them!

We learned James' reason for flight in 1x16 Outlaws! He'd gone to Australia to track down Frank Duckett who he'd been told by Hibbs used to be a conman that went by Sawyer. Turns out Frank had taken a loan from Hibbs and hadn't paid it back so Hibbs conned Sawyer into doing his dirty work.
We did also see James in the police station during Boone's flashback so technically, he may have been extradited but either way, his reason for being in Australia was the same.
